Problems to receive Sick Leave compensation

I work in sweden since 2014, last year I had an accident that took me out of work for a month, the same happened in may 2018. In both cases I had just the temporary personummer so I was told to wait for the "real one" so I could be in the system. Now I've got it but the attendant said I probably lost by not applying in time! Actually, isn't it automatic from the health system as I am even logged in? Please help!
